Hey Ritesh, Book with Oyo or MMT. In Kochi book your hotel in Kochi fort ( cheap hotels). Day1 : Kochi sight seeing and Kochi to Munnar via bus or taxi. Day2 : Munnar sight seeing Day3 : Munnar to Allepay. Allepay houseboat ride Day4 Allepay sight seeing and Allepay to Kochi Hope this would help you.

Do check Oyo . Prices keep dropping to 799 per night. Alleppy you should go for houseboats.

Hi Ritesh, You can choose a homestay option which are adequately available in Allepey and Munnar. However a word of advise would be to choose a homestay after having a talk with the owner and reading reviews. When speaking to the owner ask specially about the travel options nearby and also about the food options and whether they provide food with stay. I had chosen a home stay in Allepey which turned out to be a nightmare because the owner did not inform us about the non availability of a cook even after promising food. And since we were vegetarians, finding food became a really hard task in Allepey. However other people have given good reviews to other homestays. Also one more advise would be that you first move to Munnar and enjoy 2 days thre and then go towards Allepey. Munnar is surrounded by lush greenery, tea gardens and mountains while in Allepey you can enjoy only the backwaters.
