Taking a train to Jodhpur would be the cheapest transport option. You can take a dorm bed in a backpacker hostel in Jodhpur close to Mehrangarh fort and explore the area on foot easily. You can take an ordinary bus from Jodhpur to Jaisalmer. There are very cheap and good hotels and hostels in Jaisalmer. Stay in the fort area, and walk around on foot. There are shared cabs and buses available for Sam dunes. Ensure that you have inquired about the timing of the return bus from there before visiting. There is a timely bus to Tanot (Indo-Pak border) too which goes early morning, and returns in the evening. You can easily manage a 3 day trip to these places spending less than Rs 1500 on transport.
