I don't think it's a good time. I've a friend from Kerala and got to know situation is quite bad (specially Munnar). It got so bad that they had to close down the airport for certain time!

Monsoon time a actually a wonderful time to visit Munnar. I've been there during the rains and I have to say it's one of the most amazing things I have ever experienced. Sheer nature in all it's might. But now won't be a good time to visit. What you saw is true. Give it a week or two. Rains will subside ! Thanks !

Recently I visited Munnar. At that time there are some locations affected due to last flood. But still we can experience the real beauty of Munnar.
