The last ferry leave havelock at 4.30 PM and reach port blair in 2.5 hrs.
However, due to weather conditions, there might be some changes (cancellation /delay) in the schedule
You have already got information regarding ferry time. I would recommend you not to wait till the last ferry. Weather in island is highly volatile. In our visit, we had to stay in Neil island due to sudden storm

June is not a preferable time (climate wise).
I would also recommend you to keep a check on weather details before visiting.
if there is raining possibility at the time of your visit, weather can turn out to be pleasant
Climate wise Bihar is pretty hot during that time. If it rains, the weather becomes pleasant. Therefore, you can visit there first week of July. Both Climate and Greneries of the hill top areas will be a treat.
If you are planning to go to Bodhgaya, you can visit Nalanda and Pawapuri as well. Beginning of monsoon is really perfect time to visit Bihar.
You should go for both shillong and Cherapunjee..Both have different enlightened beauty to watch for!!
Sikkim(Gangtok) will be difficult to cover as it is far away!!
