You can go to Cherai beach, Mattancherry island and Marine Drive on day 1. Day 2 can be spent at for Kochi and Day 3 i would suggest that you visit the Athirapalli waterfalls
Fort Kochi, allepey and kumarakom. Won't be able to cover munnar so it's better you stick with back water rides in kumarakom and beaches of allepey even back waters and Kochi in general.
Day 1: Visit Athirapally waterfalls in the morning & come to Marine Drive by evening - it is a such a nice place. Marine Drive will be so nice after 5pm Day 2: Total Fort Cochin on day 2, lot of Cochin is here only, U can enjoy great food here, food is beautiful customized here according to your taste - especially sea food is super duper good. U can experience Ferry also. Day 3: Alappuzha back waters & Beach would be a nice option to relax on day 3 with great food again.
