You can take a Train or Flight (Pune - Chennai). There are many AC buses to Pondy from Chennai or you can travel by train as well (Trains are limited)

There are flights till Chennai from Pune. From Chennai you could travel to Pondicherry either by bus or cab or self drive.

The fastest way would be to take a flight to Chennai and then travel to Puducherry by cab. But the cheapest way would be to take a train from Pune to Puducherry, but the travelling will take a little over a day (30 hrs approx).
I wouldn't suggest to travel by chartered bus or cab from Pune to Puducherry as the journey will be tiresome.

Pune to Chennai Flight, and then Chennai-Pondicherry cab. By road distance is around 150 Km, which is 3-4 hours.

There is train which running from Mumbai to Pondicherry via Pune, you can travel by that train or else you can fly up to Chennai and then to Pondicherry.
