You can go to Cherai beach, Mattancherry island and Marine Drive on day 1.
Day 2 can be spent at for Kochi and Day 3 i would suggest that you visit the Athirapalli waterfalls
Fort Kochi, allepey and kumarakom. Won't be able to cover munnar so it's better you stick with back water rides in kumarakom and beaches of allepey even back waters and Kochi in general.
